There is no point in accessing layer [0] of a jpg file, since JPG does not allow layers. However, it should not hurt if you use the same code for gif or tiff or PDF which allow layers/pages/frames

ImageMagick can retrieve a file via http. It runs in command line mode or using some API. It does not run via HTML. You can use PHP Imagick as the API to run imagemagick on a server. -geometry is a setting not an operator. It needs to be used by some operator such as -composite. If you just want to shift pixels by integers, see -roll. If you want fractional adjustments, see distort SRT.

That is going to happen. Your original is 24-bit total color per pixel image with 384 different colors (mostly grays). When you go to group4, you are converting to binary 1-bit total color per pixel image. So you are losing a lot of color information and quality. Density does nothing to help a raste...

Your first command with -deskew does not add any new colors. They are just black and white. PGM is a linear gray whereas PNG is non-linear. That is why you see some changes in the results. The interior of your frame.tif is already transparent. So I am not sure what you want to do. What do you expect to happen in the middle?
