I do not understand. I do not see any missing pixels. Can you explain further what and where they are missing and how I should examine to see that issue. Once you have jpg files, you lose the virtual offset. If you save the virtual offsets in the filenames, then you would have to parse the filenames and use -set page +X+Y with each input jpg to put them back into the correct place. What command are you using to modify the image? What format are you saving the new output. Only some formats store the virtual canvas offsets, PNG, TIFF, MIFF, GIF. JPG does not. So if you are trying to change compression and saving as JPG, then it won't go back together. If you want to do that and ...

Does OpenEXR support that? ImageMagick uses OpenEXR to read and write those files. If OpenEXR supports it, have you tried to read a multi-layer EXR file? Currently, I believe ImageMagick only supports "half" format (16-bit) EXR files. But I do not know if it supports multi-layer half formats.

ImageMagick by itself cannot truncate the file names in the middle if too long. You will have to compute the length of the text and truncate it yourself with some other scripting code. ImageMagick will use Inkscape by default if it is on your system and it can be found. I do not think you need to modify the delegates.xml file to use it, nor to preface the image with Inkscape:yourimage.suffix.
