put the input image before the -flop and also regarding the loss, save the image in non-jpeg format such as png or use -quality 100

Yes, it probably does double the alpha channel effect as I had to extract the alpha channel and reapply it to the result of the first multiply. JPEG is a lossy format. You need to convert them to PNG or some other format that will not loose quality due to compression and make your montage in that format, but not JPEG. Or tell IM to use -quality 100 with the JPG output.

The default filters for -resize have change. To get back what you had use -filter point before -resize

Why would you want to make a grayscale image into an rgb thumbnail? It will still be gray tone even if it has 3 channels. It would be just a waste of disk space.
