No problems here on Windows7 64bit, GS7.04, IM 6.7.4-4. If you do not work with the latest versions, please update and try again. Otherwise post a link to your pdf, so that we can see if the problem is related to that pdf or IM.

Postscript does not support transparency and that's the reason why the graphics are flattened. Use PDF (the successor of PS) if you need transparency.

I use

... -fill xc:#FFFFFFD0

to fill some boxes with a transparent color. Donno if this works for you.
